All fish on view at Maretarium swim in water from the Baltic Sea, which is pumped into the aquarium from the Kotka area. The salt content of the water is approximately two per mil, which is quite low compared to the salinity of typical ocean water. For example, the salt content by the English shores is about 30 per mil. These distinctive water conditions make Maretarium a unique brackish water aquarium.
Water is pumped from the sea through quartz sand filters, which remove large particles. The seawater then travels, through an intake well, into two underground tanks.

Maretarium has two water cycles. In the large tank (ca. 500,000 litres), the water is exchanged using three pumps and a pressure sand filter, which clears even the smallest particles. Next, the water travels through an UV- filter, which kills any bacteria or viruses with strong UV-light.

The second cycle utilises all other 21 additional tanks. This round employs a pump and a pressure sand filter.

The design of the tanks allows for strong water circulation. In some tanks, the water enters through the top and in others through the bottom. Bivalve shell crumbs function as biological filters, with their natural microorganisms helping to improve water quality.

The water temperature in the Baltic Sea tank can be adjusted by leading it through heaters or coolers. Water from smaller pools can also be cooled down.

Overall, Maretarium contains approximately 700,000 litres of water. Water changes numerous times a day, by travelling through sand filters and a UV-lamp, after which the water is reintroduced into the cycle. Approximately 10% of the total water volume at Maretarium is changed weekly.
